When are we supposed to pay the fees for NIFT? Is it supposed to be paid after 2nd counseling or when the classes are started?

I think you will receive an email informing you about the document list you’re supposed to carry and it will also be mentioned that you will have to make a DD with the fees of tye first semester so when you attend your counseling, after verifying your documents you will be presented with your options so after you finalize a centre, you’ll be submitting your first semester fees in the centre you go to for counseling.
