Is pursuing M.Tech (CSE) from IIT worth it if I am not confident in programming?

Don’t worry at all.
If you will manage to get good IIT, you will also manage to learn the coding.
Most of my batchmates at IIT KGP were also not good at coding in the beginning but we manage to learn everything.
